Ibarra's enemies staged a helpless attack on a Guardia Civil station one day, leading the attackers to assume Ibarra was the mastermind of the uprising.

Knowing he would die eventually, Elias told Basilio to construct a funeral pyre and burn his and Sisa's remains to ashes.
Ibarra was charged and arrested when the attack failed. Elias helped Ibarra in escaping capture. They made a quick stop at Capitan Tiago's house before leaving. Padre Salvi blackmailed Maria Clara into handing over Ibarra's letter (which was used to incriminate him) in return for the letters written by her deceased mother. From there, she learned that her real father was Padre Damaso.
The epilogue narrates that Capitan Tiago became addicted to opium.
They were spotted by their enemies, Elias jumped into the sea, thinking he could outsmart them. The guards poured bullets down on him, completely unaware that they were shooting at the wrong man. Elias arrived in the forest, badly injured, and discovered the altar boy Basilio wailing over the body of his dead mother, Sisa. When his mother learned that her two sons, altar boys Crispin and Basilio, were missing from the monastery, she went insane.
Padre Salvi left his church in San Diego to work as a nunnery chaplain.
In his dying breath, Elias mumbled the followinghopeful patriotic words: “I shall die without seeing the dawn break upon my homeland. You, who shall see it, salute it! Do not forget those who have fallen during the night.”
A pretty crazy woman was seen one rainy night at the top of the convent bitterly weeping and cursing the heavens for the fate it has bestowed upon her.
Padre Damaso, who had been assigned to a distant province, was discovered dead in his bedroom one morning. Maria Clara entered the nunnery in despair, assuming Ibarra had been shot dead in the river.
Some infer that Salvi, who had been portrayed as having a hidden desire for Maria Clara, regularly molested her in the nunnery.
