- The group of teenagers that believed to have escaped WCKD is wondering in the desert, looking for any signs of other people that aren't affected by the deadly Flare virus.
- The group of teenagers finds the right arm, but looses a friend on the way to the Flare virus. He is infected, but not yet completely crazy, and he decides he wants to leave the group so he doesn't infect them with the virus also.
- Thomas, the main character, decides to hand himself over to WCKD, but his friends have a plan to break him out, so they can gather info from WCKD while they believe that Thomas is tired of fighting.
- Thomas' friends and the Right Arm break Thomas out, and blow the building to the ground, but they don't realize Thomas is still in there along with hundreds of innocent people. Then Thomas gets out.
- Thomas and his friends make it to the safe heaven through a flat trans, which is essentially a real world portal.
- They live on the last safe place, and have time to remember those of them who have died trying to get this far. They get to relive the world, and eventually bring back the world's population from this deadly virus.
